Samples with the same group name are pooled as biological replicates. Groups were guessed by stripping trailing numbers (-1, _2, rep3 …); samples with the same name in different sets join the same group.

Reference settings

Load data first.
Recommended: 2 or more stably expressed reference genes (MIQE guidelines). Common ones such as GAPDH/ACTB are pre-selected by name.
With 3+ replicates, only the single most deviant value is excluded. Set 0 to always drop the most deviant one (e.g. best 3 of 4).

How are p-values calculated?
Each group is compared 1:1 with the control using a two-sided Welch's t-test on log₂ fold change. It does not assume equal variances, which makes it the safest default for qPCR.

To compare treatment groups with each other (e.g. LPS vs LPS+Drug) you need ANOVA with a post-hoc test — load the summary CSV into your statistics software.
